This would suck, the strength of my collection is some of my favorite complete runs. I guess I would keep Uncanny X-Men 126, which is the first book I collected.

Not because it has any value to it, but I'm incredibly attached to my copy of the first issue of Spawn. It was the comic series that holds the closest spot to my heart for many, many years.
Manga, comics, who cares? They're pretty much the same thing.

I couldn't possibly distill it down to a single comic, there are far too many impactful/important comics in my collection.
I will say this though - it would come down to either a sentimental choice, or an artistically inspiring choice, and most likely the latter. Collector value wouldn't factor in.
Ghost Rider #77 keeps springing to mind as a book that has both sentimental & imagination/creative inspiration at once - it was one of the first comics I ever bought on my own from a convenience store with money given to me as a kid, and it was a thrilling, scary & haunting first origin story for the original Zarathos incarnation of GR that stuck with me over all the years. Tremendous art by Bob Budiansky too.
But there are so many others that have the same impact for me...
