The capsules will be empty and the 'contents' will be shipped to retailers at the appropriate time. That's my guess.

As a 'story completist' I'm going to be seriously *SQUEE* if it's story content of any kind. I think it'd be cooler if VEI actually just made a single time capsule for this event and sealed it into the buildingwork in their office, only to be opened New Year's Day 4001 real life

Possibly. What are the chances of retailers actually playing along with the marketing?
If I was a retailer I'd have the thing sitting right beside the till and I'd be using the quirkyness of the thing to tell every customer what it was about as a starting point to initiate conversation that could lead to the sales of the associated comic + others: I'd leave the thing there as long as damn possible to make as many sales as I could.

I can totally see this time capsule containing an exclusive comic similar to the Legends of the Geomancer (fingers crossed that it's not). Can't wait to see what it is though.

I would doubt very much the contents are exclusive story material. How many of these could they ship? A hundred? If anything, perhaps a variant cover of the 4001 #1 book.
