I recommend starting with Authority. I don't think I would have liked Stormwatch as much if I read it before Authority. Also, Authority changes a lot after issue 12, when Warren Ellis leaves, and Mark Millar comes on. A lot of the subtlety is lost, it becomes much more "in your face" and blatant. Those first 12 issues of Authority, however, are really great.

Stormwatch vol. 1 #37-50 are great.

Stormwatch vol. 2 Preview, #1-11, and Wild C.A.T.s/Aliens #1 are OK but lack any focus or goal (Ellis admitted to this in the farewell letter he wrote for #11) and I didn't like the fact that Ellis kills off most of the orginal Stormwatch team in Wild C.A.T.s/Aliens.
